Just another of the ways in which Stellaris ship design is mostly a matter of dealing with arbitrary pointless restrictions, when any half-competent engineer or tactician in reality could come up with much, much better designs.

Most of the best fleet designs are just full fleets of the same ship. Armor is generally better than shields. Obviously this is extremely dependent on the opponent (sometimes AI will use mono-energy weapons), but energy is at a premium, anti-armor weapons aren't as scary as anti-shield weapons, and shields are much easier to bypass.
